In 1977, Flynn moved to New York for a position as designer and art director for the New York Times. In 1981, he returned to the Midwest, Madison, Wisconsin, to serve as design and art director for The Progressive magazine. He has designed many books and publications including The Runner, New York Metro, Isthmus, Sing Out!, The Texas Observer, Business Ethics, The Progressive, Rethinking Schools, and most recently, The Baffler.

Flynn has curated four exhibitions of political illustration: “Vote Through Your Teeth,” “Bushed,” “Picture Peace,” and “Another Voice,” a traveling exhibition of political illustration showcasing fifty notable illustrators. The exhibition has shown at the Milwaukee Institute of Art & Design, the Maryland Institute College of Art, the Memphis College of Art, Northern Michigan University, East Carolina University, the University of Northern Iowa, and the University of Wisconsin–Stevens Point.
