Time Out says

The sight of the sun ascending over Mt Fuji on January 1 is so treasured by some people, they're prepared to fork out for the privilege of seeing it from the air. Both JAL and ANA offer special flights for people wanting to see the first sunrise of the New Year from a height of a few thousand metres, though it isn't an option that comes cheaply. JAL's flights depart from both Narita and Haneda airports before dawn, following a route that places them in the vicinity of Mt Fuji when the sun comes up. The package includes a New Year-appropriate osechi breakfast and drinks, and will set you back at least ¥58,000 for two people (have fun fighting over who gets the window seat). There are also cheaper tickets available to single travelers willing to sit in the centre aisles, though we can't imagine who would buy them. Tickets for the Narita and Haneda flights go on sale on November 14 and 15, respectively.
